Trying to build a crash reporter, which is taking some time. Of course I cannot reproduce any of your problems, so this -should- help me get a look. ;-)

I still have the minor issue of not being able to ignore the application where I have multiple instances of the same version in different folders, as well as some different versions. I just got another crash (Windows XP, 2.2b3) when poking around looking at the application stats on the input tab after trying to ignore it again.

I'll see what it's like with the crash reporter in the next version and see if the same thing happens on Win7.

You can, it's just not really easy (as it's not that common, the client doesn't expect what you're describing); you can simply ignore the application, then wait for the overview to update and the same application that has a different folder will turn up. You can then also ignore that version of the application. ("Open file location" will tell you which folder it's in)
